So what I did was I built a track clip and the IR LED's are only visible from the front. FreeTrack doesn't pick them up from the sides or anything. Are my LED's supposed to be flat at the end or cut off?

if you have leds with a round top and the viewing angle is to smal, it can help to file down the led to make the viewing angle wider.

If your leds are not bright enough or you used daylight blocking filter is also blocking your ir-leds you can get the same problem.
If freetrack doesn't pick them up from the side it can also be that they are discriminated because they became to small to see.This is something you can adjust in Freetrack.
Go to the camera-tab>point size
If you make the  min point size smaller maybe freetrack picks them up.

If you profide some info about the type of leds, value of the resistor, powersource,blocking filter and the webcam you are using,maybe I(or someone else) can give you more help on this.

I bought some LED's from this supplier near me. Here is the link to the LED's (3) - http://www.a1parts.ca/led/led.htm You will need to find the 5mm IR led, its like the 7th one. For the power, I am using a 2 AA battery holder with a built in switch. Dont know about blocking filter and resistors. But I use the PS3 eye with a bit of film negative.

Ps3-eye is a good webcam for tracking, the only problem is there a few types. Some of them have a very "light"ir-filter and some have a ver "heavy"ir-filter.The first type  you can use without any modification and the second (I had) you need to modificate(take out the ir-filter).Of that type which you have to modificate, there is a good an a bad typ(and ofcourse I had the bad one)

You first need to find out, what is your problem with the leds.
PS3-eye ir-filter to strong?
ir-leds to little viewing angle?
ir-leds not running on there (almost) max capacity?
First it is better to know what the specifications are of your leds.The things you should know of your leds ar, the forwarding voltage and the maximum current they can have.If you know those two things you calculate the resistor value andlet your leds work on max capacity.Then we can find out if your ps3-eye needs to be modificated or not.
Don't be to fast with trying to remove that ir-filter.I ended up with ordering a  already modificated lens for my ps3-eye after I ruined by trying to remove it ;)
It all will take some time get it working  but using ir-tracking in a game is so awesome.If you have had it once, you can't do without it :D
